Once you add your words to your word list, you need to go back to the wizard menu and choos the scramble program again.

There is a check box with all the words in your words list.

Check the words you want and then click the button that says "add to my worksheet"

You should then see a statemnet that you hasve enough words to make this worksheets and you can proceed form there.

It sounds like you may be missing this step:
